What folders should NOT be overwritten with update

What is the proper way to update to [Release v5.0.30-release]? Every time I try to update from 5.0.2x, I get 404 errors

The app has a built in update feature, you should see notifications in the lower left corner

So when I try to force update, I show my current version as being 5.0.20 and the latest update as being 0.0.0.0
